Yes, Directory and Resource Adminstrator (DRA) will clone the hidden custom attributes extensionAttribute11 thru extensionAttribute15 when cloning an account with a mailbox.  However, you can customize the properties that are cloned during a cloned operation. This is detailed in the following KB:

NETIQKB3604:  Can the properties cloned during any clone operations be customized?

To not clone the hidden Exchange custom attributes, simple add a clone exception for each of the following:

• extensionAttribute11
• extensionAttribute12
• extensionAttribute13
• extensionAttribute14
• extensionAttribute15
