Contacts ( or custom recipients ) are being created in the target for mailboxes that exist in other sites instead of the source site specified by the source server name in the migration settings.

cause
Exchange Migrator will create a target Contact (or custom recipient) for all unhidden mailboxes and distribution lists that exist in the source site.  It is possible for target contacts to be created for mailboxes and distribution lists, that exist in other source sites, if EMCLI DIRSYNC is run after the migration of a distribution list that contains members from other source sites.  If you do not want to have these contacts (or custom recipients) created based on inter-site distribution list membership, do not run EMCLI DIRSYNC after the distribution list migrations have begun.
