'Deliver messages to both recipient and alternate recipient' is being set on the source mailboxes.

cause
When migrating with Exchange Migrator, when the source mailbox is hidden, Exchange Migrator (EM) places an Alternate Recipient on the source hidden mailbox. This Alternate Recipient points to either the Custom Recipient created on the source (in an Inter Org migration) or the target mailbox (in an Intra Org migration). By default the option to "Deliver messages to both recipient and alternate recipient" is turned off as this will keep "Reply to" messages (internal messages sent prior to migration) from being received by the source mailbox that is no longer in use. With this setting disabled, mail is only forwarded to the Alternate Recipient, which in turn should lead to the target mailbox getting the message.

The functionality of having this disabled in all migration scenarios was first introduced in Exchange Migrator 2.21 Hotfix 27949. Prior to this hotfix,this option was only selected in an IntraOrg migration, however, the Alternate Recipient property was still set.
