This operation can be performed by using the Repository scripting interface.  The section of the User Guide called "Scripting Repository Operations" details how to run 'Compare and Differentiate AD Version' reports using the scripting interface.  The documentation also details how to enumerate all the GPO in a category. 

One thing to note: if the purpose to run a Differentiate report, for an entire Category, is to Audit live GPO changes, a better means to do live audits of GPO changes is with NetIQ Group Policy Guardian. More information about Group Policy Guardian can be found at:
