This issue is fixed by PTF 1C01571. The PTF is available from Technical Support.

Once the PTF is applied, re-run the migration tool (PSRRMMGN) to pick up the missing entries. The PSRRMMGN command can be run multiple times without causing duplicate Secured Entries.  The PTF is also included, beginning with Service Pack 1X02267.
