EMCLI DIRSYNC refuses to sync because it thinks the migration is Intra-Org (site to site) when in fact it is Inter-Org (Org to Org).

cause

Exchange Migrator 2.21 Hotfix 21235 introduced the ability to override the migration scenario. This can be useful if the source and target Exchange organization names are the same, but still represent separate Exchange organizations. Exchange Migrator only compares the organization names to determine the migration scenario. However, even after applying Hotfix 21235, EMCLI DIRSYNC still incorrectly determines the migration scenario. This occurs even if the override was used in the Project creation.

This issue is resolved by upgrading to Exchange Migrator 2.2 SP1 HF34780.  You may download HF34780 at the following link.
