Yes, during the Exchange 2000 Mailbox creation process the Assistant Admin will be able to select an Exchange 2000 server from a drop down list.  After selecting the Exchange 2000 server from the drop down list the Assistant Admin will also be able to select a Mailbox Store on that Exchange server.
