As of Exchange Migrator 2.2 SP1 Hotfix 21235 and later, the EMPROFILEUPDATE.exe can accept Outlook command line options which can be run on each client. The syntax to execute the /cleanfreebusy and /cleanreminders is:

EMPROFILEUPDATE EMAMappings.tab -RunOutlook -OutlookOp "/cleanfreebusy /cleanreminders"
