No, the new user account is not assigned the same mailbox permissions as the template account.  Doing so would grant the template account permissions to all mailboxes of user accounts cloned from it.  To add a new user account to the domain and grant that user permissions to the same organizational mailboxes as other employees, establish permissions to those mailboxes by granting permissions to it using security groups.  If the template account is a member of a security group that has permissions to a mailbox, cloning that template will grant the new user account the same group memberships and the same mailbox permissions.
