As of Exchange Migrator (EM) 2.20 Service Pack 1, EM does have the option in an Inter Org scenario to 'Retain populated properties' and merge on an existing mailbox enabled object. This process will not overwrite any existing mailbox properties, but will migrate the mailbox data.
