Situation
Access Manager upgraded to 4.1 from 4.0 and everything appeared to get upgraded successfully. As users started accessing the system, it became clear that a lot of the customisation had disappeared (login page branding for example). Re-applying the custom JSP pages would not fix the issue as the IPD server restart appeared to push the old ones down.
Resolution
The issue is fixed with 4.1 SP1 HF1 (4.1.1.1-9) builds and greater.
There are two possible workarounds for those in 4.1 builds prior to this version:

- if you do not use code promotion
- navigate from within iManager to Access Manager => Code Promotion => Settings
- remove the files which have been / should be customized from the file list
- configure all the customizations with a staging setup
- export the staging setup configuration
- import the configuration to you production system.
